That was my one abiding reaction to the finale, for real. But surely they can't kill him off, he's got such an interesting story to tell (like Miles and Charlotte as well). I will be mega-pissed if he dies. But people have been saying that maybe his little raft was sucked into the island's radius when it moved. IT BETTER HAVE. I've not met anyone that hasn't loved Faraday, he's kind of like Desmond in that respect. THEY CANNOT KILL HIM.

Meanwhile, the helicopter crew only has a little gas and they are flying back toward the island. The island vanishes and they crash into the sea... also somewhere "Between". We know what happens to them.
So here's my theory for the Kodiak Crew - first, they find Jin adrift in the ocean, holding onto a life ring or something floaty from the exploded ship, and they rescue him. They continue to float awhile until they see the lights from Penny's ship. They start up the engine and head over for their rescue. This way, Daniel and Jin are safe and they have many expendable bodies in case of emergency. Daniel gives Desmond a big hug and tells him he's his Constant. And they all live happily ever after. Maybe they even have something yet to do in the future seasons.
